After configuring FME Server to use a new upload directory, the uploaded files are still being placed in the default upload folder. Also, when the workspace is run,an error is given because the workspace cannot the find the uploaded file in the new data repository.
This can happen if the upload directory location has not been correctly set in all the configuration files that use it.
When modifying the location of the upload directory, several configuration files must be updated. You need to update the FME_DATA_REPOSITORY values in the FME Engine (fmeEngineConfig.txt) configuration file. You also need to tell the servlets where to place your files.
Locate the data upload servlet (this example is for Tomcat):
\webapps\fmedataupload\WEB-INF\conf\propertiesFile.properties
and update the UPLOAD_DIR path.
