I happened to find an explanation for what I'm experiencing on the Autodesk forum.https://forums.autodesk.com/t5/civil-3d-forum/layer-manager-shows-layer-name-as-description-when-description/td-p/7289011

The descriptions were never there in the first place and FME remains flawless (almost;).
