There is a difference in architecture between FME Server and Data Interoperability Extension for ArcGIS Server.FME Server allows use of our services such as Data Download,Data Upload (and validation through workspaces) etc.Also the solution is scaled by purchasing additional FME Engines.The Data Interoperability extension for ArcGIS Server is intended to allow users to deploy ETL tools (really a workspace made inside ArcGIS) as part of Geoprocessing or map services.In this environment ArcGIS servicer provides the services and FME is used to translate or transform data behind the scenes.We might do this to allow a map service to use an FME supported format.
Note: On the Desktop side,having FME allows the full range of FME formats and transformers some of which are not available in the Interop.Also FME Workbench can be run stand-alone or as an extension into ArcGIS.
